Nice chapter. I really enjoy this story so far. Very well written.
About the parts in German language:
...Kurt's eyes grew large in realization. "Nein, nein..." he uttered over and over.
...Cutting off the Professor, Kurt accused, "Sie haben es gewusst und mir nie gesagt", slipping into his native language. "Mystique ist meine Mutter. Nein, nein, das ist nicht wahr."
The sister-sentence is correct.
German unit one:

Sie wussten es und haben es mir nie gesagt.
Mystique is my mother. No, no, it is not true.
Mystique ist meine Mutter. Nein, nein das ist nicht wahr.
You are my sister
Sie sind meine Schwester (polite form)
Du bist meine Schwester (Kurt is agitated and he and Rogue are kinda the same age so he would prolly say 'du' in German)

-> About "du" and "Sie": Both are "you" in English, but "Sie" is a very polite form, so it would probably fit in adresses to Xavier, but Rouge would probably be adressed in a more informal way, so "du" is more appropriate.
As for language references: I am native German :o).
